"Boss Battle" is set primarily in the key of A minor and at 4/4. It starts with a four bar intro, in which the first two bars are a characteristic intro of boss themes in general, but in particular of Jun Ishikawa's compositions. The other two bars simply maintain the song's momentum in preparation of the start of the song proper, while establishing the song's percussion pattern and rhythm, which continues for the whole song. The main phrase of the song is based on the main phrase of "[[Peanut Plains (theme)|Peanut Plains]]", except that, instead of resolving like it, it "echoes" in the last two bars: one bar plays three groups of three chords, and the following bar responds with the same chords but in a lower pitch. This four bar phrase is repeated once with no changes. The song then modulates to G sharp minor and simply repeats the phrase once again, but in a lower pitch, and then appears to repeat it one more time, but the phrase instead resolves similarly to "Peanut Plains", and the last bar modulates back to A minor and plays a quick unique phrase much higher in pitch than all others previously.
